She obviously didn't know how to react, so she did the only thing she could. Use her magic to supress Shining's love for her sister. Years later, Twilight and her ponder the ethics of her actions.
To be perfectly clear, the story does not condone pedophilia, it doesn't say that Cadance was in the wrong for supressing Shining's urges. It does say that in her manipulating his feelings to reinforce his love for her, she manipulated him in not that dissimilar way to how he manipulated Twilight back in the day.
Maybe? I don't think it's exactly the same. Shining wasn't a colt when Cadance did the magic.
Either way, it's still an interesting tale, even if one with several big warnings.
